For my website, I'm using AWS EC2, S3, and RDS, and all media is stored in S3. So if I want to use Cloudflare for the entire website, should I just install it normally or should I do it as per the step in the documentation? Or need to do both?

You can achieve this through Amazon CloudFront Service which offers the same functionality as that of Cloudflare and need not do any additional configuration. But it does not specialize only in CDN, so you can use Cloudflare as they are specialized in Web security. Also in addition to CloudFront, you can even use AWS WAF & AWS Shield for security.
