We have our website hosted on Amazon EC2 but now having a problem in delivering mails to Hotmail and it's working fine for Gmail. Is this because of reverse DNS lookup? Now, which IP address should I be using here?

Your IP address is your elastic IP address, use elastic IP which you have associated with the instance sending mails. And also you can use SES(Simple Email Service) provided by AWS, which will provide you better deliverability.
